Can agents change JumpCloud accounts from Tidio?

They should not. Treat the connection as read-only: it shows account status and group membership so the agent can answer. Suspending a user, resetting a password or granting an app stays in JumpCloud with the admins who own it. If you do want an action from chat, put an approval step in front of it.

How does the JumpCloud data reach Tidio?

Through Zapier, Integrately or Make if you want no code, or through the Tidio API if you already run a service that talks to the directory. Either way JumpCloud stays authoritative and Tidio only reads the fields you choose to expose.
